does taking time between main missions to do other quests and upgrade gathering effect my story in any way?

your main story will still be shaped via your decisions you make on those missions and as you talk with your crew... but some of the side missions do have follow up content in the other games also.

absolutely. I would suggest exploring everything. you find lots of interesting little things and side quests along the way.

Unfortunately, i clicked the wrong dialog option when meeting with Miranda, initiating what i think is the romance? I have been reading up and i cant be Captain Kirk in ME3, can someone clarify when you are officaly "Stuck" with Miranda? Id hate to keep playing and have to revert to a save 6 hours ago.
